As said on the listserv, this is a teaching opportunity to show how the shell and the GUI file system interact, and Atom can also be configured as a default git editor. Yes, it makes for multiple-window issues in teaching, but learners using Notepad or Notepad++ will have multiple windows, too, and multiple windows are really a more realistic working environment for most people. I think we should seriously consider using Atom as the teaching editor.
